Sa carrière a débuté en janvier 2007 au Boca Juniors. Après cette expérience, il a porté le maillot du FC Valence de janvier 2008 à août 2014 (prêté à l'Atlético Madrid entre le 28 août 2008 et le 30 mai 2009 et au Newell's Old Boys du 31 janvier 2014 au 30 juin 2014), du FC Séville de l'été 2014 à l'été 2016 puis de l'Inter Milan entre juillet 2016 et juillet 2017. Banega a pris part au succès du FC Séville contre le Celta Vigo (2-1) au Stade Ramon Sanchez Pizjuan le 7 octobre 2018. Durant sa carrière, il a disputé notamment la coupe du monde en 2018, la Ligue des champions 6 fois entre 2008 et 2018 et la Liga de 2007 à 2016 et depuis 2017. En 454 matches au niveau professionnel (titularisé à 346 reprises), il a scoré 44 buts, réalisé 53 passes décisives et reçu cinq cartons rouges (dont quatre consécutifs à un premier avertissement) et 119 cartons jaunes.
